Nope, dont restart. The only boss souls I ever put to use in the game were the Yellow Soul, which I needed to create a homing soul arrow (a spell I never ended up using) and the Iron Demons’ souls, which I needed to obtain warding, which proved to be really helpful. You shouldn’t have any problems.
